I have a rather small collection of anime, in H.264+AAC+Matroska, with ASSA subtitles embedded. It would be nice if your hypothetical FFMPEG2WebM had an option to encode to Matroska, and automagically embed subtitles, extra audio tracks, and fonts.

OggConvert is a GUI that has similar functionality as ffmpeg2theroa, although limited ability to fine-tune. The current build can convert to WebM, Matroska, and Dirac.
